Include root motion sampled by layers instead of sampling it only from the base pose. Supplying a root-motion weight to Sandbox.Animation.GraphBuilder.LayersBuilder.AddLayer(Sandbox.Animation.GraphBuilder.Node,Sandbox.Animation.GraphBuilder.LayerSettings) enables this automatically.
